The recs I'm looking for would be mostly reboot startrek, but if ther are an TOS fics that fit the bill I won't turn them away!
1) The crew being protective of Kirk. I normally dislike Kirk, but reading some of the stories on Kink Meme, I have grown to like him somewhat. But I can't find many fics were the crew, be it spock, McCoy, or the entire thing being protective of him, for whatever reason (people trying to take away the ship from him, his stepfather/family beliving him to be useless, anything at all, someone diliberatly sabotaging something he's doing and kirk ends up with all the blame). I really want a vunerable Kirk so very badly.
2) This would come under protective of Kirk as well, but specifically slash (or het if Kirk is turned into a girl, which I also like for some reason), where Kirk finds himself being persued by someone who just won't take no for an answer and the entire situation sort of escalates into something like stalking and eventually whovever Kirk is paired with (Spock and McCoy are my favourites, though Scotty's good too) steps in to deal with the persistant suiter. I don't mind if the fic is dark, or angsty as long as there is a fluffy/happy ending
3) Chekov... Well, he was adorable in the original series, and is possibly even more so in the new film. Are there fics about him in the Academy, one's where he's being bullied, or where he sort of adopted as a mascot for the crew before they really become the crew (or just one of them). Slash is ok, but I would prefer Gen, after all, he is just a kid.
I may come up with more things I would like to read as I continue on through the fandom, but I would appreciate all and any help you can give. Sorry if my requests are rather broad, but there is just so much I really want to read!

I think it's one of the first slash stories I EVER read. My brother doesn't need to know that the reason I love ST as much as him is because I dig the homo-erotic subtext ;)
2. A girl like Jim seems to fit the bill, i think he gets hit/pawed on/ groped at quite a bit w. CHIVALROUS! spock to the rescue. not so sure this one is done though... at least not on ff.net

"There's this thing," Jim says, watching in resignation as she returns with something green and probably very healthy and terrible, "where the heroine faints a lot. And the hero catches her. Or rescues her from bandits. Or--well." Jim takes a drink and doesn't make a face. It's terrible. "What is this?"
"It is a nutritional supplement," T'Prina says promptly, somehow managing to restrain herself from telling him the ingredients, which makes him never want to find out what they are. "Please continue. The heroines require rescue?"
"Constantly." Jim looks at the door as Spock comes in. "Me and Regency heroines have a lot in common these days."
And the best part? Despite this, no bastardisation of any character, everybody is still as badass as in the movie, if not more so. Though fair warning: it's an epic, 142,000 word story.

* pining!Kirk stories too would fit that vulnerable!Kirk category you want, I'd say. At least the ones that are also of the genre angst/romance. Take a look here: pining!kirk (http://www.delicious.com/csad/pining!kirk). Depends on your definition, I guess. (Is it just me or do all Kirk/Spock stories seem to feature pining!kirk? Just saying.)
Other than that, hmm... none that I remember right now.
Chekov stories the way you asked are a bit harder to find, since practically every story where the crew has more than a passing role tends to have the crew protective of Chekov, but, these come to mind:
* Nothing to Shout About by robanybody (http://robanybody.livejournal.com/386073.html#cutid1): Kirk starts to take Chekov on away missions, and to McCoy's chagrin, in no time at all he has a second reckless idiot that ends up frequently in sickbay in his hands. Poor McCoy. :) Nice gen story, with protective older-brother/father type McCoy and Kirk.
* Only the Good Die Young by _seven_crows (http://users.livejournal.com/_seven_crows/14723.html): Summary: Five times Pavel Chekov hated being the only seventeen-year-old on the Enterprise. // Poor guy :)
* How to Avoid Kicking Puppies and Other Valuable Lessons in Leadership by sparky77 (http://sparky77.livejournal.com/596751.html): Chekov punches an asshole superior officer, and Kirk can't discipline him, because: “That’s what I said, but apparently I’m not supposed to let that type of thing happen and I need to investigate and there’s supposed to be disciplinary action. I can’t. It would be like kicking a puppy.”
* A Chekov/Sulu story with vulnerable!Kirk (because, pining!Kirk): .tell me how i'm supposed to breathe by thisissirius (http://thisissirius.livejournal.com/550265.html) It also has a bit of insight into the crew's interactions.
