Seconding Observations! It really gets into issues of prejudice and racism in a serious way.
A few other fics: Faultlines http://what-alchemy.livejournal.com/2374.html#cutid1 Takes the well worn fanfic trope of genderswap and thinks hard about it. The summary reads "Conveniently placed flowers turn Spock into a woman. No one’s happy about it."
Riotverse (Uhura/Gaila is one of the pairings for this fic) http://jane-potter.livejournal.com/tag/riotverse In particular, there's an Uhura-centric fic in here where Uhura is beaten down so hard by life and in response, kicks unbelievable amounts of ass. Seriously, the Uhura fic for this series made me cry. http://jane-potter.livejournal.com/32695.html Though the Uhura/Gaila part doesn't happen until the Gaila-centric chapter, which is a great fic for highlighting cultural misunderstandings and how they leads to racism (the whole series is great for this). Gaila is really, truly an alien in this fic with a totally different culture and biology than humans and some humans just don't get it. : http://jane-potter.livejournal.com/35055.html
This verse is AU where humans ended up allied with the Orions after the Vulcans turned their backs on them so, um yeah, it's dark. And it's pirate!fic so there's some seriously exciting action sequences. This author can really write action sequences in a way that's both clear and super-duper exciting.
The Law of Definite Proportions http://what-alchemy.livejournal.com/4648.html#cutid1 Intersex Kirk. Gets into the nitty, gritty of Kirk having ambiguous genitalia and being very vulnerable when presenting said genitalia to a new partner.
