There's two fics that come to my mind by I dont know the names or links for either.
One is a fic in which Jim gets transported to a parallel universe where their kirk is dead, and jim falls in love with new Spock because his verse spock hates him and is with Uhura. He bonds with new spock and returns to his old verse for a bit, has a run in with his verse Spock who's angry that other Spock bonded with Jim. in one scene he calls his mum to say goodbye and finds out that his brother got married and he didn't get invited.
The other fic I'm not even sure exists anymore. It's a long fic in two parts by two authors. Part 1 is where Spock is with uhura but needs jim for pon farr and convinces everyone to betray kirk to him. The second part is the recovery where spock realises what a dick he's become and starts trying to make it up to Jim for the terrible things he did. Not for the faint of heart.
Oh, there's also the one where jim is heart broken because spock loves uhura and gets a wish from Q that he has a lifetime with Spock. Not exactly what you are after, but similar.
