Well, Spock actually hurts Jim intentially in this one, verbally. And unknowingly mentally with physical side effects. After Vulcan was detroyed he bonded with Jim and doesn't notice enough, until he basically destorys him.

Well this is more of the elder Spock who caused the harm, and the younger Spock has to fix it. When he used the mind meld he left behind more than he knew nad ends up almost killing Jim. Jim won't tell Prime Spock because he made it clear he's trying to move on.

When Spock first left the Enterprise he broke their bond, thinking that as Kirk was human he shouldn't even notice. Instead Kirk has episodes where he passes out and stops breathing, mirganes and everything else.
