OH GOD. there are so many... i have to say i'm really into the reboot, so i don't read much TOS... i might list a few XD most are spock/kirk, but kirk/mccoy is also my co-favorite. Jim is my ultimate favorite and i barely read anything without him in it.(apologies ahead of time for the list that is to come!)

TOTALLY second the "Observations" rec. "Leave No Soul Behind" is a great K/S AU, too. I recommend it even if you don't like AUs. Warning though: I'm a multi-shipper. I like a bit of everything:)

Hey, I hope you don't mind WIPs, but one of the BEST in this fandom is Home, by Lanaea on fanfiction.net. I'm beyond surprised it hasn't been revved yet, but to me this is the epitome of k/s love. Gorgeous and slow building with perfect character development. I'm on a mobile device so I can't send you the link but google it and you'll get a zillion hits. You won't regret it, I swear.
