So I was hoping for a story where Jim gets messed up pretty bad, and Bones takes him down to Georgia to recover? Nothing specific, just if you know about anything like that.

You might try Care and Treatment of Psychologically Fucked-Up Starship Captains (http://likeadeuce.livejournal.com/1077973.html) by

likeadeuce. It's not exactly hurt!Jim, but it's McCoy and Jim (and Nurse Chapel) in Georgia talking about Jim's mental health (or lack thereof). It's also just really good.
