So, I just remember reading the beginning of this fic where Jim is hiding in engineering and Spock cannot find him because Jim knows just where to stay to stay out of scanning range. Scotty is awesome and leaves Jim to his hidey-hole. Eventually Scotty comes and tells Jim that Spock has basically called a shipwide alert and unfortunately he needs to man up and face Spock. Spock is all, "Why u need to hide from meee, Jim?" Would love to be able to finish this fic...

I know a fic that sounds like. Is the one you are looking for a Spock/Uhura established relationship with Spock going a bit caveman during Pon Farr and wanting to use Jim as a breeding mare basically because Uhura can't carry their child? So Jim is leading Spock on a merry chase about the ship (because he has no desire to be a brood mare) with only Chekov, Scotty, and Keesner for assitance?
