1. I have a somewhat vague request. Basically, I want stories which devote some meaningful time to exploring issues of gender, sexuality and race in Star Trek universe. (I've read everything written for LGBTfest.) Spock goes through kolinahr to purge himself from either wanting a man, or a human. A new planed discovered by Reboot Enterprise is colonised by mysogynists who keep women as slaves, and Uhura kicks their collective ass. They travel to the alternate universe where white humans are an oppressed minority.
Either TOS or Reboot, and for this one, I don't care much about pairings.

2. Events of TOS rewritten for the Reboot universe. How did it go here?

3. Femslash (Uhura with any other female character) with an active plot and action (and girls kicking ass, yes, I have this kink).

Though the Uhura/Gaila part doesn't happen until the Gaila-centric chapter, which is a great fic for highlighting cultural misunderstandings and how they leads to racism (the whole series is great for this). Gaila is really, truly an alien in this fic with a totally different culture and biology than humans and some humans just don't get it. :

This verse is AU where humans ended up allied with the Orions after the Vulcans turned their backs on them so, um yeah, it's dark. And it's pirate!fic so there's some seriously exciting action sequences. This author can really write action sequences in a way that's both clear and super-duper exciting.

As for femslash, I would suggest going through AO3's tags, for example Gaila/Uhura (http://archiveofourown.org/works?selected_tags[tags][]=9630&selected_tags[tags][]=9833&boolean_type=and&tag_id=Star+Trek+%282009%29&commit=Filter+Works), since I have this strong suspicion none of the stories there will ever be badfic (or at least I have yet to see one there, so I could be wrong).
